Did the clones have free will after Order 66?
Yes, they have free will. The clone troopers were another matter, being unknowingly conditioned and engineered(order 66, anyone?) but the stormtroopers were apparently taken as children and conscripted into the empire.
Did the clone troopers have a choice?
They did not have a choice in The Clone Wars (canon) because they had microchips in their heads. By the time that Clone ARC trooper Fives figured this out and that they could remove the chips, he was killed by Commander Fox on Palpatine's behest.
Can clones disobey orders?
Some clones, such as Rex, Commander Wolffe and Gregor, were able to remove the control chips in their heads, which allowed them to disobey Order 66.
